Bouchee was taken by the Mets in the expansion draft on October 10, 1961. Ed hit a pinch-hit three-run homer in the Mets' 15-5 loss to the Cardinals on April 18 at the Polo Grounds. The next day, he had a single, a two-run homer and a double in a 9-4 Mets loss to the Cards. Bouchee also hit a three-run homer as a pinch-hitter in the Mets' 11-9 loss to the Phillies at the Polo Grounds on April 27.

At Milwaukee on July 24, Bouchee singled as a pinch-hitter in the 12th inning. It was his last hit as a major leaguer. Ed played the remainder of the '62 season with the Mets' AAA-level team in Syracuse and the 1963 season with AAA-level Buffalo to end his career.
